Help with long list of Categories, Sub-Categories and custom facets

Any recommendations on the approach for a site with a long list of categories and subcategories? The left panel in Shadows is too long that facets are overlaying each others. Curious if anyone has a better design for a big catalog?

Do you have any example on how to implement a large catalog on Shadows? Especially on how to use custom fields via facet? The facet tend to overlap each other if the custom field have a long list of value.

I don't know of any sites fitting that description. Hopefully some of the developers can chime in on sites they've worked on.
